What Does Tim use to change pitch, and how does he do it?

you mean to like speed up or slow down what hes doing?
its a Boss DD-5 delay pedal, very cool investment, especialyl when you get more then one lol

If he is playing, for example, the E string. I have seen him bend down and twist some little nob and change the pitch, whether it be to a lower or higher pitch.

acoustic, by the way.
Oh yea, he does it on "Don't drink the water" at the very end, where dave stops playin and so does Tim, but Tim has looped some wierd cord and he droped the pitch somehow.

Yup. That's the Boss DD-5 delay. He has the reverse mode all the way up, and then when he turns it all the way down, whatever he played becomes an octave lower.
